On your first point, absolutely, I think Rory's very aware of stupid things that people do (ie, losing your virginity to your married ex-boyfriend). What really horrified her, I think, was that Logan didn't think he'd done anything wrong. To him, it was perfectly okay to decide you were broken up and proceed to sleep with a lineup of brainless women: "I was depressed, I was lonely, I was upset. I've known these girls forever. It was just companionship. It meant nothing." He never said anything along the lines of "I shouldn't have done it" or "It was a mistake." Which is pretty much 180 degrees from how Rory sees things.
I had noted the similarities between Christopher and Logan, but hadn't really put it together in the sense of "Wow, Rory's dating her dad." It makes total sense, though, as you say-- real, but kinda creepy. Hopefully Logan can make good, like Christopher finally did. (Although he's clearly still learning, too. Gigi is a monster!)
